In my experience, scale rot usually starts on the belly scales, and depending upon the color, should be easy to identify. It usually starts out as a sort of brownish color(easy to see on white belly scales) and the scales will actually be sorta slimy. This has been what I have seen at least.

Pictures, if you're able to post some, would be infinitely helpful.
Another possibility is that your snake has picked up some coloring from its bedding or environment somehow. Also, I've noticed occasional random scales will come out a different color/shape/texture after shedding sometimes.

Ooh, pretty albino green!
I've had snakes exhibit scales like that - I think it's the opposite of scales that stick out - and I'm guessing it comes from the snake staying coiled up for a while (bending the scales as the snake's body curves).
Sometimes, it means the snake isn't comfortable with the cage conditions (temperature especially) and isn't moving around much. Other times, it's an indication that the snake needs more stimulation (playtime, cage decorations, etc.) or perhaps a larger cage/more area to move around in.
